Things may get complicated with projects using src subdirectory. In cases when the user has the project directory, most often she also wants it to be the current directory, so things work out nicely. Thonny does not use the notion of project, therefore it also doesn't know about project directories. When developing for a remote interpreter, the local and remote current directories also indicate the base for mapping local files to remote (and vice versa) when uploading/downloading, see #1840. If "auto-cd" is enabled, then coming back happens automatically at next run. If the user occasionally needs something from a directory outside of the desired current directory, then she can use "File => Open", system file browser or simply change the directory and come back later.
